Mossdeep's Gym Leader is in the Gym all the time!!!
Check your map to get to Mossdeep. Just surf there when you can. That is when the Wailmers are gone I think.

i decided to get more pokemon in pokemon red and to my horror it had somehow deleted itself and my pokemon crystal wont work in my supergameboy it says when i put it in there that its only for gameboy color but my pokemon yellow (pikachu edition) was made for gameboy color and it works fine in it

Ebay may be selling you the wrong versions. Not as in Blue or Red Version, but as in Version 1 or Version 1.1 of a game (eg. Fire Red). Try to buy them from a gaming store.
