I accepted and Moltres made the battle. Time passed,and latiaslover said I wasn't online and challengened Moltres instead. I came back and continued the fight.

No that's not what I mean. I mean, let's say that someone only has one Pokémon and their opponent has 2. If the battler with 1 Pokémon faints one of his/her opponent's Pokémon, can the opponent send out his/her second?

Spearow, Lv: 10, Peck (20 damage), HP: 100

Guy 1: Rattata, Tackle *Spearow has 80 HP left*
Guy 2: Spearow, Peck *Rattata has 80 left*

and so on, did you read the rules.
